Figure A: We show the motifs discovered by DiChIPMunk, HOMER, and MEME. We run these methods on the peaks, or on seqlets (i.e. high-importance windows of sequence identified by the neural network). Note that running these methods on seqlets generally gives a large advantage, which TF-MoDISco seeks to leverage further.
